will the supercharger from an 03 04 cobra work on a 96 cobra. and will the internals from the same yr cobra work in 96? or would it just be cheaper to buy a complete terminator and put it in my 96 cobra? any help would be appreciated the 96 isnt enough power anymore

I would just put the whole engine form the 03-04. There is alot required to install the eaton. I would also look into aftermarket super chargers.

why not just throw some rods and pistons in your 96? then put a vortech/procharger/paxton/turbo kit on? Either way i'd say you're looking at about $10k to do everything.

do you think the aluminum block can handle the boost? i dont wanna throw one of the new rods out of the side of it or anything lol

The stock aluminum block is good for 6-8 pounds of boost, or around 400rwhp. That's what I have...well, except I had the lower end rebuilt recently and the engine is now good for much more.
So, an aftermarket S/C kit for you is somewhere around $4500, like the one from Vortech:
http://www.vortechsuperchargers.com/product.php?p=90&cat_key=11
Then there is installation, which you can do if you're so inclined, or pay roughly $1500 for someone else to do so.
Then when you decide you need more power, you HAVE to have the engine rebuilt = $5000 mimimum including parts and labor.
Therefore, if you have a Hp goal that is already greater than what the stock engine is capable of (under boost), either 1) find another boosted & built engine, 2) sell your car and get a modified SN95, or 3) sell your car and get a modified Terminator.

how much hp can the 03/04 engines handle because i might just throw one of those in the car and change the pulleys

I believe the safe limit is around 550rwhp before internal changes are needed (for longevity), although I personally know guys with 650 rwhp and I have also seen higher Hp than that on various forums...

how much hassle would it be to drop the lightning motor in my cobra because i found one and it would be sweet to have a 5.4 in a mustang.

We've done a few 5.4 conversions...not too difficult...you'll spend out the ass for an 03-04 motor and tranny setup...

If you just want more power, add a Vortech supercharger. I gained 150 rwhp with nothing more than adding the Vortech V2 (SQ) supercharger to my '97 Cobra. $2999 was what I paid for the blower kit, I upgraded the intank fuel pump to a 255lph and used the chip they sent me.
If you want more power down low, you can opt for the KenneBelle charger......it's a little more expensive and will make less power overall....but some enjoy the instant boost/torque that the KB gives.
After rebuilding the engine, changing out pulley's and some other stuff.....I'm making 570 rwhp on 93 octane pump gas with the same Vortech supercharger.
