Nos?
Just found out that my 99 cobra had NOS on it. The car has 77,000 miles on it now, and is in the shop for a new transmission ... I've had the car for less then 30 days now. My question is how much more trouble can I expect from the car now knowing that the previous owner had NOS, and how much would that lower the value of the car?

It depends on a lot of things. How big a shot of nitrous, how much did he use it, how well was it tuned, etc....
To get some peace of mind, do a compression test and a leak-down test on the engine. More than likely you'll be fine. Heck, the owner could have installed it, made a few passes and then removed it.

nos
when I first got it I looked under the hood, there is a 3/4 inch hole in the intake about 1/2 way up. And the service dept. at the dealer confirmed it when I asked.
